According to Niero the way in which he implemented the animation change also effects the flames of the regular power armor jetpack so that it doesnt work properly.
Ok so I had the same problem and to fix it I unequipped the jetpack while youre not in the armor saved the game quit the game and then when I opened the game again I reequipped it and it was fixed. The jet pack is a torso power armor mod in Fallout 4. Variation 2 This works for CROSS Jetpack only.

When installed on power armor the jet pack allows the wearer to propel into the air at the cost of AP. My PC still goes up however and the jetpack sound is still playing.
